派系 is neutral-to-negative. Political journalism uses it heavily (党内派系 'party factions'), but it also describes office cliques. Milder variant: 圈子 (quānzi, 'circle'); more negative: 山头 (shāntou, 'mountain stronghold' = entrenched faction).
